Thomas and the other gladers have already escaped from the terrible maze, survived in the post-apocalyptic world and hid from the company of VICES. They exist in a world where there is no cure for a virus that has infected most of the Earth's population. Some of the people on Thomas's team (notably Min-ho and Teresa) are now in the hands of the VICE for various reasons. And these tyrants can do whatever they want with them. Therefore, the gladers need to return to the most dangerous place for them - the Last City, a real deadly labyrinth, where not everyone survives.
